Hi Dear,
If your OS installed on C: and D Drive and you want to change the boot drive to D then follow the following procedure, it may solve your problem:
1. start Your OS and choose the D Drive operating System.
2. Right click on the my computer and open sytem properties.
3. In the Advanced Tab of System properties
4. Click on the Start up and Recovery
5.In the System Startup part there is a Edit is button, click on that
(it will open the boot.ini file in one notepad and it consist of following lines at the few stsrting line)
[boot loader]
timeout=30
default=multi(0)disk(0)rdisk(0)partiti…
In these line “partition(1)” tell that system to boot from partition 1 , mostly C drive,
If your partition D is partition 2 then make the following changes and your system will work and start booting from partition 2, i.e. D Drive
[boot loader]
timeout=30
default=multi(0)disk(0)rdisk(0)partiti…
I had the same problem and i have done the same thing, but be sure that your D Drive is partition 2,(Used to be default 2, if not have done any changes)

Boot drive cannot be changed to D: drive or any other drive that is a partition of the hard disk. Boot drive apart from C: drive can be either a floppy drive(A:,B: etc) or a CD drive or anyother peripheral storage drive apart from the Hard Disk (Like CD Drive, USB drive etc).
You need to format the C: drive itself and install Windows XP there because wherever you install Windows (C: or D: or any other partition) the 3 main files needed to bootup (viz., boot.ini, ntldr & ntdetect.com) would automatically always get copied to the boot partition (i.e. C: drive) only.
If in your case the D: drive is a seperate Hard Disk itself (not a partition of the main hard disk) then only the bootup can be changed to D: drive from the Setup menu that is available just before windows starts up by pressing key or key.

If you have installed a second copy of XP, your OS menu shows 2 entires of XP. The top one belongs to the latest entry that is on D and the bottom one belongs to that on the C drive. So you can start from D drive if you like ignoring the one on the root drive.
Regarding formating C, if you do that the master boot record on the C drive will be lost. You better go for the repair option. For this you just boot the computer from the C drive, put the XP cd in cd drive and follow the wizard. Choose the repair option. You can also do it from the bios. When the XP on C drive is working properly, you just format D drive.
I suggest another method short of formatting C drive. Put XP cd in cd drive. Go into bios( for this as soon as switch on press DELETE button. You enter bios. There you change the boot option to CD drive instead of hard disc. Save and come out. When it boots again you will be asked to press any key to start from CD. Press any key and the wizard opens. Choose the option of deleting windows folders.) This is as good as formatting the C drive and you have to install all the drivers including that of the motherboard. Afterwards you can format D drive.

Reboot.
Click DEL or F8 or something ..to go into the BIOS. You can change the settings from there.
If you get the WINDOWS XP …. screen, you’ve gone too far. Retry!
